Adding "docx" as "application/zip" file type (http://www.mediawiki.org/wiki/Manual:Mime_type_detection ) and turning off MIME type verification (http://www.mediawiki.org/wiki/Manual:$wgVerifyMimeType ) solved the problem on our wiki. It still gives you a (security) warning but uploads the files none the less.
