Instead of everyone working on a single site, we want to give everyone

So you want each student to have a work area which is "theirs", but also for
them to be able to edit in each other's space if they want?
You should be able to accomplish that simply with page name schemes.
All of the Wiki software out there should support doing that.
MediaWiki should also allow you to set up a separate wiki instance
(hostname, etc) per user if you want. I'm not sure why you'd need to do
that unless you want each student to have administrator control over their
space and only their space, though. It would have a lot more overhead and
setup effort.
Do you have a more detailed conceptual application usage document?
