I just upgraded to MW 1.5.6, and $wgRawHtml = true just echos the <html> tags to my page. It did not do this before. Is there a way to fix this issue?

Works for me. Check cache, etc.

Inline, find below my LocalSettings.php content. No caching is turned on. I also flush my cache in-browser when I'm viewing the site for confirmation. Still no go :/

Will wiki tags work when put in html tagged section?

No, they will not work inside the <html></html> tags if you are allowing raw html to be used. However, all you have to do is end the html tag and restart it after the wiki tag. Any open html tags from before can be continued afterwards.
Example: Dfadfasdfadfasdfasdf [[Link|this is a wiki link]] <html> <a href="foo.com/bar.html">adsfadf</a> <div id="whatnot"> </html> [[another|another wiki link inside an html tag]] <html> </div> </html>
