Is the a way to put into an article a list of all the categories on a wiki?
I know I can link to the Special:Category page and see the list but I want to embed this list into an article.

This is not possible. You can probably get all your categories as members of a supercategory ( eg: Category:Main ), and put text for your article in the Category:Main page.

something like a "SELECT DISTINCT cl_to FROM categorylinks" is this the best place to get this catList? there doesnt seem to be a standalone table of categories, just the list of to/from links.
So then wrap it up in a wiki extension, and later use anywhere as
<catList >showLinks=true; </catList>
the showLinks=true is just a parameter to make the links hot, so to return html like <A href=... ?title=Category:myCategory>myCategory</a>

If this is not possible through mediawiki itself then an extension is probably the best way to go. I would like to stay away from directly embedding SQL though as that might not be portable between mediawiki versions.
If there is already built in functionality in mediawiki to get a list of categories (and there must be since that's what the Special page does) then when should try and hook into that from the extension.
But i'm not sure what internal part of mediawiki I should hook into ...

There is a "view source" or "view HTML code" or smth like that for each article (not sure how's it in english version). Can I remove this option? I'm pretty sure my users will not need to see code ;)

If your copyright uses GFDL or another licence like this, you should let this option to stay there. Users need this option to easily copy and redistribute your content.
