I've made $wgHashedUploadDirectory false. I don't remember why. Now I plan to grow the wiki not sure that all the mp3 files that all the files will be OK in one directory. I think you should run that script. Make a backup first to be extra careful.
It is supposed to reorganize your flat directory into a hashed directory. Then, set $wgHashedUploadDirectory to be true, and things should work fine going forward.
