Im looking to see if there is a way to edit the categories like you would a section of a page. So that all the user is seeing / editing is the categories.
Im looking at writing an extension to visually edit them.

You can take a look at HotCat: http://commons.wikimedia.org/wiki/MediaWiki:Gadget-HotCat.js
I just make a section (the last section) for my different references, and its last subsection is for categories. In Monobook skin, this looks good, because the category links appear under the category sub-section title. It's going to be a headache when there are too many variables to take care of. For the skins that don't work, I suggest you simply disable them since their formats are so different. After all, you don't have to provide them simply because they exist.
