A restart of the MySQL database seems to fix it then after another couple of days it goes down again.

By restart, I guess you mean that MySql isn't running at the time.
Have you checked the system and mysql logs to see if mysqld is crashing? Perhaps someone has a backup scheme which stops mysql while a backup is being taken?

In that case, you've got me. The only time I've seen a similar error message is when I have MySql stopped in order to do a backup.
THis does look like a MySql problem, I think Brion's advice to seek help somehere with more specific MySql knowledge is a good one.
