Ok - sorry for this. The problem is now resolved. I guess after clearing the cached I needed to close the browser and reload the page.

For some reason that I can't figure out, the short URLs are not reflecting in my menu bar. I followed the instructions for "Eliminating index.php from the url" (http://meta.wikimedia.org/wiki/Eliminating_index.php_from_the_url) which works for my pages but for some reason "index.php?title=" is still showing up for the menu. I've done this successfully for another wiki but for some reason it's not working completely for http://subjectgeo.com. I've cleared by cache in case that was the problem.
