I have a wiki running 1.3.5 in the Article.php file it appears to check for the file:// syntax and show a link on the page.
In 1.4.4, I can't seem to get this to work. Is there a setting I have to enable?

See the FAQ answer at http://meta.wikimedia.org/wiki/MediaWiki_FAQ#Is_it_somehow_possible_to_use_a...
To summarise: * there is a constant at the top of Parser.php (I don't think Article.php would ever have anything to do with this) in 1.4.x that defines the URI prefixes to "recognise" * but a lot of browsers will simply ignore "file:..." links in this context anyway, for security reasons, so it may not be worth it
