I presume this is a throwback to when, pre-1.3, the MediaWiki
namespace could be used for custom templates as well as the interface
messages (using {{msg:foo}}). In 1.3, the fully-featured template
system was implemented (with parameters, {{foo}} instead of
{{msg:foo}}, etc) and all these custom messages had to be moved into
the new Template: namespace.
What I don't know is why that method would be called when the version
upgraded from was already post-1.3 - possibly nobody got round to
taking it out (or making it conditional on version) and it just wasn't
a problem very often, because $wgNavigationLinks is probably the first
genuine purpose for custom MediaWiki: messages now templates are
seperate.
In short, yes, you should be able to just comment that out.
