Well I was indeed running php 5.0.4 on an X86_64 machine in 64 bit mode.
I built the 5.1.4 using the Fedora 5 source RPMS and upgraded. I then restored my mediawiki 1.7 database and reran the upgrade process. I still have no access to the special pages and can't log in.
Any other ideas?

Are you running PHP 5.x on an x86_64 (AMD64) machine? If so, upgrade to PHP 5.1. Older versions of PHP are broken on 64-bit, which ends up corrupting data.

1) Confirm you are running the proper version of PHP, not the old one still running.
2) Check caching issues.
3) Provide a URL to check.
