I have another question about Extension:Collection. I'm gathering from the documentation there that it isn't able to get the output of other extensions into the pdf - if I use an extension with custom tags that adds HTML output to the wiki page, Collection wouldn't be able to include a version of that output in the PDF product. Is that right?

The Collection extension [1] supports rendering math formulas. Actually the Collection extension (with the back-end software mwlib/mwlib.rl [2]) is what's behind the "Download as PDF" button.
Also "Download as PDF" on http://meta.wikimedia.org/wiki/Help:Displaying_a_formula does not work.
I just checked that page and exporting to PDF works. The problem you probably encountered was that rendering pages with lots of formulas takes some time. Now the page (and the formulas) are cached and the result should show up pretty much instantaneously (until somebody changes the page).
