Set $wgStrictFileExtensions = false; in LocalSettings.php or add the PDF file type to the explicit whitelist. See also http://www.mediawiki.org/wiki/Help:%24wgFileExtensions and http://www.mediawiki.org/wiki/Help:%24wgStrictFileExtensions.
