You need to establish a standard within the wiki that every TLA gets its own article. Then establish another standard that the first reference in every article to a TLA is a wikilink to that TLA. That way you have all the TLAs defined, and you can easily discover the articles that refer to them.
Changing search options always runs into the danger of uncovering too many false positives.

Don't know the specific steps to fix this, but it involves changing the sql lowest character search. MediaWiki search has a minimum of 3 chars because SQL has a minimum of 3 chars. I think that is the first part of your answer anyway.
