Hi,
do you intend to share some stuff (e.g images) between the wikis? For my wikis it was not the case, thus I set up several wikis in parallel (in different directories) in one virtual server. For me it has also the advantage that updating the wikis to a new MediaWiki version can be done with one wiki first. Thus problems with updating will not affect the other wikis.
