"Run" means "execute PHP and tell it to process this script" - it's not something that can be done through CuteFTP, nor any other FTP client; it requires shell access.

That's easy - the CVS repository contains the latest file for any part of the software, e.g. http://cvs.sourceforge.net/viewcvs.py/*checkout*/wikipedia/phase3/languages/ LanguagePt_br.php for index of that directory see: http://cvs.sourceforge.net/viewcvs.py/wikipedia/phase3/languages/
Copy it to the directory with your other MediaWiki files, and run rebuildMessages.php as appropriate.
