I did the same (having multiple wikis using one "code" folder) using links.
I just unzipped the mediawiki archive to a folder ("mediawiki"), created a new (empty) folder for each wiki and created symbolic links. This way you have separate wikis where command line scripts are working...

Actually, the main advantage I see is that I don't have to configure/change/personalize several different installations... only
need to
keep one up to date. Joshua Yeidel's suggestion seems incredibly
atractive,
