The debian package isn't really something supported afaik. And as for 'updates' last time I checked it lags horribly.
It's actually quite easy to update MediaWiki in your environment without using the debian package. All you need to use is subversion to checkout the release branch you want, and when you want to upgrade, do a svn switch to the new branch, svn update, and run the update.php script.
Out of a bit of curiosity, what kind of database issues did you have when you weren't using the debain package?
