I am experiencing the same problem and wanted to know if I missed something or if no further exploration occurred. A brief search of the bug tracking system did not seem to produce any open bug reports for this issue, but I figured I would check here first.

I thought I had tracked it to some files which looked like zips to MediaWiki (they had zip magic numbers) although really weren't, and those appeared there by chance. Maybe it was a different case, instead. The one I remember the user ended up resaving the file (it got another compressed values and didn't trigger the warning any more).

Yeah that sounds somewhat similar to what I am seeing. A faculty member has a .doc file they are trying to upload and it is getting picked up as a .zip file in that he is getting the following error:
The file is a corrupt or otherwise unreadable ZIP file. It cannot be properly checked for security.
If I open that .doc file in Libre/Open Office and save again as a .doc file, the upload does not produce this error.
It sounds like this is a random problem that there really isn't a good solution for, am I mistaken?
