Sorry for my hasty response - after further research, there are a couple things you may also have to do:
From the 1.9.0 Release notes:
* (bug 4178) MediaWiki:Common.js will now be included for all users if $wgUseSiteJs is enabled, in addition to (if applicable) MediaWiki:Monobook.js and user JS subpages.
I don't have access to my server right now (terminal services is down), but I also remember having to enable the use of javascripting in localsettings.php
Finally, I'm not sure when common.js or monobook.js was implemented - could be in a later release than 1.6. Someone could look it up.
