How is the article count currently defined? What SQL query would give the same number as the one on the Main Page?

No, the right select is "SELECT ss_good_articles from site_stats LIMIT 1" But you can insert {{NUMBEROFARTICLES}} like on the main page on every page (theoretically).
The articles are not counted by characters, but by colons. See on Meta-Wiki or more information about acrticle counting in the future.

En: already implements the "one link" criterion, that is, articles are counted if they contain at least one link. No idea if de: etc. are already switched.

As far as I can see, nl: is not. The query
SELECT COUNT(*) FROM cur WHERE cur_text LIKE "%[[%" AND cur_namespace=0 AND cur_is_redirect=0
gives 8475, while the main page gives 6944 (for en: they are reasonably close - 134469 for the query, 134482 on the main page - difference might come from edits between the two counts were made).
But it is not comma count either, that gives only 6784 (6791 if redirects are counted as well). So what is it?
