Ok, I think I see the problem. If necessary I'll pull the messages from backup once I've sorted out the bugs.
On the Dutch Wiktionary the same thing happens. Localized pages and interface strings that were already translated were overwritten by a post install script. It seems like reverting the changes the script made would work (i.e. the localizations still seem to be in the history of those pages). On the other hand sometimes it seems like MediaWiki: is redirected to Template: (Sjabloon: on nl) and vice versa and I am seriously wondering where the interface strings are coming from then. I tried to resolve it (on nl) a bit yesterday, but I got totally confused due to all the redirects.
