In order to preserve the good will of the non-English language Wikipedia's I propose that any change in default behavior like this /must/ be decided by each individual Wikipedia community.
I'm not a Wikipedia developer, but from what I do know about databases it should be fairly easy to implement different "default behavior" tables for each language (similar to having different language.php files).
However for the English Wikipedia I think it was unanimous (or pretty darn close) that "highlight empty links" should be the default.
If stubs are highlighted in yet another color then the non-highlighted alternative would probably be an exclamation point as The Cunctator suggested.
