Yes, nobody's arguing here that Moldovan is really an actually different language from Romanian (the en.wikipedia article is, however, a bit biased towards a Romanian nationalist POV).
What we're saying is, although Latin is the official script in Moldova, 10% of Moldovans use Cyrillic, and Cyrillic is official in the de facto independent [[Transnistria]] (which is not recognised as independent by the UN, any of its member states, or the government of Taiwan).

If we're going to have an mo: encyclopedia (and it's not at all obvious to me that this is the right solution), then it had better allow the inclusion of text in the official Moldovan alphabet.
Elaborate concerns re: 'duplication of effort' may be premature, considering how little time has been put into mo: and its 12 stubs. But should WP really have a "Moldovan" Wikipedia?
Even in the Wikipedia subculture of language preservation (and resuscitation), mo: is an anomaly. The Wikipedia article on the subject says it all: http://en.wikipedia.org/wiki/Moldovan_language We may not wish Wikipedia to become a battleground for this kind of political battle.
