"Set (Egyptian god)" like mentioned below would be fine. Until parantheses work, "Set/Egyptian god" or "Set -- Egyptian god" seem ok alternatives.

Reading through the Wikipedia FAQ, it looks like one solution is to move the current Set page to a page named "Set (Set theory)", create a page named "Set (Egyptian god)", and use the current "Set" page simply to point to these two. (At least shortly, when parenthesis will be allowed in article titles.) Is this what people would suggest?
Yes, but until a Set-the-god page exists, I'd leave the Set page as-is. When someone, possibly you, writes a page about the god, the Set page can be moved and a link page be put in its old place.
Actually, in this case I'd prefer "Set theory" to "Set (Set theory)".
It would be nice to modify all links to the former Set page to point to its new location instead.

When viewing a page, a click on its title will bring up a list of pages that link to that page. Hmm, URL:http://www.wikipedia.com/search.fcgi?request=Set brings up no hits ... perhaps it's a stopword?
