Shouldn't we set up our own URL-aliasing service? This would also have the advantage that you could be sure that the wikimedia shortened urls only lead to wikimedia domains.

That's actually not a bad idea :) A dedicated wmf domain for short urls would be amazingly helpful for a lot of things. Just make it so the script only accepts WMF-owned domains and you've got yourself a great tool.
