Hello, It seems like the structure becomes very flat with MediaWiki. All pages are under URL/PAGENAME.. Is there a way to create /URL/DIRECTORY/SUBDIRECTORY/PAGE? Or do multiple Mediawikis need to be created? Thanks!

Yeah, just create the page with a slash in the name. You can see the effect on, e.g., RFC or AFD pages:
http://en.wikipedia.org/wiki/Wikipedia:Articles_for_deletion/Kerru_Dera
Notice there's a link to the level up.

And you want to consider *very* carefully whether overloading taxonomy onto page names justifies the annoyance you will find yourself with when trying to *link* to them.
Investigate categories fairly closely, before going here. Really.

One of the major advatages of Wikiae is the ease with which you can name new pages, and inline-link to them, in a way that doesn't mess up your writing, or require overly many piped links.
Subpages *completely* break that ability, in my only-somewhat-limited experience.
