Hello ffaarr,
the category-links are included in the articles? But the articles are not assigned to the categorys?
try to execute "maintenance/refreshlinks.php" on webserver-commandline.

Jan: He's on about a Wikimedia wiki.
Far: You can't execute a maintenance script on one of our wikis, since you don't have access to the shell. Consider using a bot, e.g. Pywikipediabot - which contains an appropriate script - to "null edit" or "touch" the affected articles. This will repair the link tables where needed, without having to ditch the lot and run a script (which would take a considerable amount of time, although not as much as En-WP)
