Even though $wgLogo is setup correctly, the images fail to render on the default page with no user logged in. When you switch to a login panel or some other panel other than main display, the images then show up properly. They disappear completely when either logged out or when sitting on a main page for editing.

The problem lies in your address for the URL. The address currently is:
./skins/common/images/SequoyahStub.jpg
and needs to be
/skins/common/images/SequoyahStub.jpg
This should fix your problem.
