That's the case and the idea. I went to great lengths to make the basic xhtml as versatile as possible to be able to create many different Skins based on the same xhtml using css. I hope there will be more skins to choose from based on the same xhtml soon, the gallery of user styles at meta has some promising examples already.
I share your opinion that it would be better not to add the printable links as hidden spans, and i wouldn't even mind if IE was left in the rain with its incapability. After all, there *are* disadvantages if you're using a browser that doesn't implement web standards well. Also, Pocket IE's inability to hide things is a very good excuse ;-)
Not showing the printable link for certain classes of links is pretty easy, we have all the classes we need afaik.
