Well, if the [[Template:F]] page were to read <footnote>{{{1}}}</footnote> and a plugin for the "footnote" tag were to 1. return an an automatically numbered text/link 2. add the passed footnote text (as HTML, with <a name=""> stuff) to a list in the output object and the output object would add the footnote HTML to the rendered article HTML...
... then this would be no problem. Use ugly but working HTML, but hide the ugliness in the template.
