But, like that other Dan, I think I'm commiting it too; I get this list in digest form, and so the "In-reply-to" reference is undoubtedly to the digest rather than the specific message in it I'm replying to, to which I don't have any access to its full headers.

If Pegasus can equate a MIME message to a "real" message, you should switch to MIME digests. Unfortunately Thunderbird can't (Mozilla bug 204350 for those playing at home), which is why I switched to individual messages years ago.
