It's a hassle, but I've done it. And last time, I picked up two bits of vandalism - clever css include things, too - which hadn't been reverted or protected against.
We should have absolutely no qualms about full-protecting templates used in high-profile pages or across a large number of pages. I would say that at least a third of the vandalism complaints we get can be traced to these.
