My API contains only 3 modules:
action - What action you would like to perform One value: login, logout, help Default: help
How can I install the other modules (specifically the query module)?
I have MediaWiki 1.13.1 - should I upgrade it to 1.17? Or is it possible to upgrade the API only?

Are you on a restricted wiki? It is then possible that the other modules only become visible after you have logged in.
But yes, you should log in. 1.13 is ages old and contains a bunch of security issues.

Per Bryan, you should upgrade because 1.13 is ancient and has known security issues. It's not possible to upgrade the API only.
