Huh? No. The password in your .my.cnf file is the password associated with your MySQL user. LDAP passwords are stored elsewhere and are set using setpass (see link above).
It might be nice if someone wrote a page at https://wiki.toolserver.org/view/Authentication explaining SSH keys, LDAP passwords, MySQL passwords, etc.
