Initial Comment: When updating interwiki.py, it updates the wikipedias in arbitrary order. Can I specify the order, at least the first update?
If the bot updates the bot operator's main wikipedia, it will be helpful. After updating first site, the operator can add missing links by hand and re-run the bot.

This problem is not clear to me. You can add hints from the command line, and you can also specify -localonly to make sure only your home-wiki is changed. Another relevant option is -limittwo.
The order of specification in the configuration file is lost. If this is considered very important, it would be possible to add a new configuration variable to specify the order.
