I have deleted wikibases on wikibase.cloud (because I couldn't create a
seventh one, due to the limit of six), and then could create new ones;
so, it seems clear that deleted wikibases do not count for the limit.
I have not tried to re-use the same name. I think in wbstack there was a
warning, saying that names cannot be re-used. That makes sense, since
the old entity URI should not describe something else in the new
wikibase. It should be like when you delete an entity: That entity ID
will be unavailable, in order not to create conflicts e.g. with external
datasets pointing to that URI. But I am not sure what policy
wikibase.cloud follows regarding re-using namespaces of deleted wikibase
instances for new instances.

is there a nice way of resetting an instance to empty?
