The "not ideal" paths you describe are standard Mediawiki/Wikibase
setup. You can change the 'wiki' portion of the path by setting the
variable $wgArticlePath
https://www.mediawiki.org/wiki/Manual:$wgArticlePath. However I
wouldn't recommend changing it, it breaks Wikibase's interaction with
the triple store (the SPARQL query interface).
At the moment it looks to me as if we'll just have to live with this
relic.
