My friend has worked extensively on integrating the FCKEditor with MW.
They call the resulting hybrid 'BioWiki' (he is a bioinformatician).
They run a whole farm of wikies, all organised from the central
http://bio.cc site. Just fire it up and click edit to see what its
like (I assume its more or less identical to any other FCKEditor / MW
hybrid, however, they have put in considerable effort to make it
work).

You may be interested in the FCKEditor extension, which is in SVN
somewhere.
