[Mediawiki-l] Double index.php

I seem to be getting one other minor problem in my new MediaWiki release.

If I use http://www.rpg.net/wiki, everything works fine.

However if I change to http://wiki.rpg.net (also changing
$wgScriptPath from "/wiki" to "") then any pages where I type the URL
into the URL bar on my browser work fine, but the links insert a
second index.php into every link, like this:
http://www.rpg.net/wiki/index.php/Index.php/Special:Specialpages

Any idea what I might be missing here?
