Thank you for inputs, I think I might be close to the a final structure.

I don't want to use the private university and public university classes as it will make my life a bit harder. Many of the institutions I will be importing are NOT universities per se, so for those I'll just mark as higher education institution, and thus would need to mark them as as private/public in some other way.

So I think I'll be using:
I guess I could just use the private not-for-profit educational institution instead of the more general private educational institution when it applies, but I'd rather not. As a user or Wikidata myself, I've found easier to quickly understand items (and queries) that had more superclasses than a single super-specific superclass. I was considering using the more general nonprofit organization instead of private not-for-profit, but that may be too far. Perhaps it would read more comfortably if the property label was only not-for-profit educational institution, since being private is a given.

Let me know what you people think

(and as a subclass of university as well) - feel free to create new
taxonomy elements and slot them into place if it would be appropriate

P749 implies to me that it's actually part of the parent in some
organisational way - so eg a department or faculty would be P749 of
the university, but the university wouldn't be P749 of the funding
body - this would only be used for things like the various bits of the
University of California.

For the funding question, we have P2770 ("source of income") which
might work here. You could link to the items for the national/state
funding bodies as appropriate.
