I don't know the answer but I agree it's a good question.
Could you please file a bug asking for <http://stats.wikimedia.org/EN/TablesDatabaseWikiLinks.htm> to be fixed, by using the SQL dump of langlinks table instead of the XML dump? In that way it would include Wikidata sitelinks and maybe would become fast enough for being reenabled.
