I just tried that query without limits, and the response time is quite
reasonable. I don't see any constraints in not downloading it directly from
Wikidata through this SPARQL query.
We, the genewiki team, are regularly maintaining protein items on Wikidata
with our family of bots. Happy to discuss any cross pollination.
