I hope that the main search in the top right corner does not use special search or my search preferences....until I click on the "containing..." at the bottom of the dropdown list ? or does that search input box always use my preferences (currently MAIN and PROPERTY) ?

The two searches are pretty much completely independent. So settings like which namespace to search in are not shared.
