I not fully understand you, but we replicate these wikis allready – normal
users can just not see them, because we create no view for these wikis and we
add no entry in the toolserver.wiki-table.

You might replicate the wikis, but not the lists (they are not in a
db) that say if they are closed or private, which is how they are
worked out on the WMF side if they are Private or Closed for user
access.
