Another reason that motivates me to move is the page (and subpages) aren't just about running a bot. they are about everything, including reports, discussions, description about scripts and anything about pywikibot in general.

I think it might be better to first decide what we want to do exactly with the pages on MW.org (see the documentation thread) before moving everything, especially given this will break all current Manual:Pywikipediabot -> Manual:Pywikibot redirects.

The double redirect isn't a big deal (we are bot operators) and my bot will fix all of them, "python pwb.py redirect double -lang:mediawiki -family:mediawiki" as easy as this.

 I agree we need to decide on what we have to do on documentation but this change would have absolutely no impact on documentation issue (no matter we do it or not) and nothing would change about them.
Is there an acute problem with having the pages in the Manual: namespace?

No and that's why I waited this long.
