And this page doesn't have the div problem... (btw, the only problem is the id attribute for some menu item).
I think that probably this is due to some overlapping of box margin. I will investigate this week end and post more informations...

Are you using the float attribute to position the login box? IE 6 is very buggy and doesn't handle the float attribute very well. Start from the beginning again by taking the Monobook skin and then add you own elements to the skin one at a time and testing each in IE 6, Firefox and other browsers as you go until you identify the part of your code that causes the problem. The pages in the main namespace looks okay but not in the other name spaces like Mediawiki and Template, for example. I guess my skin really do need a complete overhaul, although I have done three different versions.

Did you base your skin on Monobook? In that case, perhaps the explanation I give on [1] can help you find out where the problem lies. The page also has references to wikimedia and other theme/skinning related sites.
There is some weird sizing happening on your site when using IE (widening the screen will only increase the width of the page even more, adding a scrollbar and stretching the content apart...). The top menu also doesn't show in IE (it is projected on top of the main navigation portlet.

Using FF WebDeveloper plugin shows that the .new is applied to the <li>, not to the <a>, therefor the css selection is not done. For example, hovering on the Video tab on the main page gives
