That's pretty much what I was thinking of.

Facebook has a really nice design along those lines, which I think we can emulate.

Hover over the notification and there's an "(x)" that appears on the right side.  
Click that and it dismisses the notification but also asks "Do you want to hide all notifications of this kind?"
[y/n control]
- if "n/cancel", dismiss/hide current element, do nothing else.
- if "y" set "hide this type" preference for the user.  show message about "you can set your preferences [[here]]"
