Does this need any server-side changes or can people just go ahead and upload stuff encoded with the new codec? Will the embedded java player break? If this is taken care of, I wouldn't mind trying it out.

It certainly should upload. If the wikipedia article is correct then it should play.

The file format - the bitstream specification - hasn't changed. I suggest you do a test and see.
(There are apparently some Theora decoders that choke on Thusnelda output, because the developers of those decoders cut corners. Whoops.)

Current builds of cortado (the java player) from the Wikimedia SVN are fine. The one on site is one such build.
If you have a non-spec player you won't fail to notice: Thusnelda will produce neato multi-colored snow. If you find that behavior in any current versions of any playing software, please report it to the Theora mailing list (or just here, if you're lazy, and I'll forward it on) so someone can nag the relevant developers to fix their software.
its worth mentioning we will soon be pushing the thusnelda encoder in firefogg updates. That way users need only have the firefogg extension installed and we won't have to worry as much about user X not having the latest theora encoding tools (as updates will be pushed out as soon as they start up firefox ;)
