I’d be happy to help you understand, but maybe you can help me first? :) What do you mean by “using files from Wikidata”? Wikidata uses files from Wikimedia Commons. And what the FileExporter does is exporting files from local wikis to Commons.

Regarding your concerns about disambiguation, script conversion and updates, could you elaborate this a bit? A good place for this would be the central feedback page, because that's where we can best keep track of all feedback:

What I fail to understand is how this will be better than using files from Wikidata. The only benefit is that people may feel good because their file has been exported and it is to these poor other Wikipedias to share in the luster of ones own Wikipedia. The biggest drawback I see is that disambiguation becomes an issue, scripts conversion are an issue and updates are not possible once a list has been converted.
